Using transport is super easy. Even on local buses where they speak no English we had no issue getting around. We used the Shinkansen for all long journeys. The green car is nice but the normal non-reserved cars are usually quieter than the reserved ones so we gave up making reservations. The JR rail pass works on other JR transport too. Tokyo has a great subway system though Kyoto doesn't. Osaka has good local trains too. We stayed at a Ryokan for a few days. It had it's own Onsen and we also had out own traditional bath in our suite. Highly recommended. Personally I just love the street food. Anything and everything on a stick. I especially liked the nikumen steamed buns.

I lived in Hiroshima for 3 years and i really miss it.
Make sure when you ship your luggage to your place of stay to put a lock on it for extra privacy, just in case. I'm sure most if not all are trustworthy people who handle your luggage but i always say better safe than sorry. This goes for all countries that offer this service.
